You can always drill the holes make a bigger hole and coat some dowel with epoxy or arildite and push them back in and drill new holes in the dowel, that way no water will get past your dowels because there sealed with epoxy.

I have used a block of PVC board which will sika to the transom extremely well then screw a block of starboard to that and then the transducer to the starboard. No holes into the transom. I'll see if I can get a photo.
