Don't know about boat screens but if you take a look at a set of polycarb headlights that have been left in the weatherfor a while they are starting to cloud up. If it's not too bad you can polish it out but it does come back. If the boat spends most of it's days in a UV free environment (like mine sadly) you should see a lot of years before you have any issues I would expect but if you park it outside in the sun, a polycarb screen would be stuffed pretty quick I would think.

If you are reusing the old frame you know the position of fittings and you can predrill the perspex/polycarb with oversize holes/grooves then you won't have a cracking issue with either material. Allow for expansion of pop rivets.
